There is a federal capital loss of 3,000 which should only reflect in federal column as none pertains to MS. Yet, the software is showing it in MS. I can't find where to fix this problem. All capital transactions are marked to another state so that is not the issue.

Check your input for the capital gain. You have probably chosen MS from the dropdown next to the input for amount.
