I thought I was filing an extension for a federal and NY individual return, but the returns were accepted as complete. Do I have to now file amended returns?

I filled out the correct extension forms in the individual's file, but somehow the returns were filed as complete. I was surprised to see that they were accepted as filed, rather than showing that the 1st extension was accepted.
