I filed my clients federal extension in July, 2020 for 2019 and it was accepted.
Now I am trying to file the 2019 federal return but it will not accept because
the IRS is saying that it already has a return with the same tax payer ID.
Was there a box that was supposed to be checked for the regular submission
to let the IRS know that this is the actual filing now?
Please advise. Thanks

When you e-filed extension you should have checked "First Extension Ready to EF".
Is there a chance the client did a Non Filers return with IRS to get the EIP check?

If you're sure all you filed was the extension (look at the Form 9325 in the clients list of forms) then someone else filed an actual return for that SSN OR the client used the IRS non-filer site.
Paper filing will be your only option.

Try un-selecting the extension checkbox on the info worksheet and then go back to home base and e-file the original return.
